It comes and goes and seems to happen more when
it is colder (below 50) and after running for
a while. only knocks when in neutral with the
pedal released, is rpm relative, and disappears
once the pedal is depressed. the car has a 97
tranny with ACT clutch.

Brian, I possibly have good news and bad news. (No, this is not a Gieco
commercial.)
The good news is that your T.O.B may be just fine.
The bad news is that it might very well be the input shaft bearing on the
tranny. My blue '93 NX did this a few years ago (sounded like I was
churning around a bunch of small rocks inside my tranny when the car was
idling in neutral with the clutch let out) and I replaced the tranny with a
$450.00 used unit that I sourced from CarPart.com.
The bearing itself is pretty cheap and if you are in luck, Jay Stewart might
still be in the tranny rebuild business.
