In the FSM there are very thorough procedures for checking all the sensors
and wiring in the car to figure out what is up. Look in your FSM for the
procedures to check the EGR system. It could be vacuum line related- I had a
bunch of weird EGR/emissions related codes when I returned my 98 SE from
turbo to stock and found that somehow several vacuum lines were in the wrong
places.
