The issue with the chain is not that the tension will be off, but that the
timing will be retarded a little bit, which may favor high RPM output just a
_little_ over low RPM output.
The water jacket clearance?  What's that?
The volume of the combustion chamber will be a little bit smaller, as will
the piston to valve clearance.  You will gain a little bit of compression
ratio from this, but probably not more than .5:1.

Overall, if the motor is now running fine, you should have nothing to worry
about.
