When installing a chain you can use the marks to see if the chain is
properly installed. However it is nearly impossible to use the links to
determine if the chain is correctly installed once the engine has been
rotated. This is because the chain does not have an integral number of
links as compared to the number of teeth on the crank gear. That is - once
the engine is rotated one time the color links will no longer line up with
the marks even though the engine is still properly timed.
